Windows 7 - Display Configuration Changed After Hard Drive Swap

I have Windows 7 Professional Service Pack 1. After swapping out my main hard drive temporarily to install Ubuntu on a separate hard drive, I ran into some strange errors once I plugged my main hard drive back in.

For context, I have a tri-monitor setup that has worked just fine since I first set it up. However, after the aforementioned swap, my display settings got all messed up. When I booted into my main hard drive, the resolution was all messed up and only one monitor was showing any display.

My question is what could have caused this? Intuitively, I would assume display settings are stored with the OS on the hard drive, so removing the hard drive and restoring it should not do anything. Is it possible that when I booted into Ubuntu that it changed BIOS configuration in a way that confused Windows?

This problem has been solved. I'm just curious to know what caused it in the first place.
 
When using the other HD/SSD changes were made to the Monitor setting according to the other OS drivers.

When you put back the Org. HD/SSD it sensed as thought the computer is not any more connected to the Original Monitor.

So just like many of us it does Not what to do and needs to be re-Adjusted.
